It could be that the contour direction is not unified in all of your glyphs, id est, that it is set to PostScript in some and to TrueType in others. When you put two glyphs of the same contour direction on top of each other, the result is a form (black), but if you put two glyphs on top of each other, one having a PostScript contour direction, and the other having a TrueType contour direction, the result is a counterform (white, this is why the inner circle of the o is white).
I am not sure exactly how you should solve your problem in one go: it usually happens to only few of my glyphs, in which case I select these glyphs, and I go to Tools > Action. There, Contour > Contour direction [T1] > Reverse all contours. Make sure that the 'Apply to entire font' box below is *not* checked.
