Your ligature substitution lookups have the 'Process Marks' flag set to 'NONE'. This is the normal setting for ligatures, because one usually wants ligatures to form regardless of whether there are marks present in the text (and then use GPOS mark-to-ligature positioning for these marks). Because your ligatures lookup includes the kasra marks -- and perhaps others? --, you will want to change the Process Marks flag either to 'ALL' or to the name of a glyph group containing those marks that you want to use in the lookup. [Beware, though, that use of glyph groups in this way requires that the contents of the groups are exclusive, i.e. kasra could not occur in more than one group used in this way.]
