Re: the start point/order of contours, this appears not be documented. Here is how it works:

Be sure to turn off grid-fitting and pixels (i.e display original outline), chose the on-off-curve swapper tool (sixth tool from the top), right click a control point, and this control point will become the lowest control point in the respective contour (cmd click on the Mac), with the other control points renumbered accordingly.

Likewise, right doubleclick a control point (cmd doubleclick on the Mac) and the respective contour will become the first contour in the glyph (on top of the control point becoming the lowest control point). Hence, to completely re-order all contours, right doubleclick them, starting with the one that should become the last one, and ending with the one that should become the first one.

Notice that as long as you have generated all the hinting visually, VTT will preserve the hinting (re-numbering all of VTT Talk and TT accordingly), if not, VTT won't allow you to use the swapper tool in the first place. Notice also that the delete and (admittedly somewhat simplistic) insert tool (7th and 8th tool from top) will preserve the hinting in much the same way.
