Hi,
 
We have some .eot files embedded in our website. User can enter custom text and choose the font size for the text. For some reason some of the .eot fonts appears distorted at some sizes. For example, Script looks all jagged and funny at size 16, but looks perfectly fine at some other sizes.
 
Anybody had the same experience? Your help/inputs is highly appreciated.

Well, first of all, what is the actual name of the script font you used to create the EOT file?  Because it may not be a good choice for scaling regardless of it being an EOT or even as a TTF in say, MS Word.  Another helpful item would be your website and how to get the page you describe.  Maybe through testing, this community can determine what is going on.
 
Other questions:
 
Does the script font get jagged at 16 and all larger sizes but remains fine at 14 and all smaller sizes? 
Have you tried testing with a basic font, like Arial?  If you create an EOT file using Arial and it scales fine then it's the specific font file you are using.
