I have diligently set up chargrps.text for a specific range of glyphs with assigned groups and declared the group names in the control program. When I compile none of the glyphs I needed were assigned to their respective groups. I had to set them all manually. What did I do wrong?

Did you import CharGrp.txt into VTT? VTT doesn't do this automatically such as not to inadvertently overwrite character groups that have been changed manually.
 
To import CharGrp.txt, choose Tools => Prepare font... and check "Import character group" only. Also, make sure that VTT knows where your CharGrp.txt file is located. These file locations are configured in Tools => Options => File Locations. Verify that "TrueType Talk" points to the respective folder.
