I have experienced this very same thing.  Of course it helps to have as little programs running at the same time as possible, but if you're like me you do a lot of stuff in Illustrator and Photoshop.  Another problem I have is after I've opened Fontlab, even if I've completely closed it out, my computer will run slow in other applications.  I try to save my work and restart my machine at the first sign of program sluggishness, but I don't have a definite solution for you.  It's comforting to know you don't suffer alone though, right?

I had similar oddity on G5 biproc 10.4.10 with FL5.0.1; magically sorted out with the 5.0.4 update... no idea what may be the reasons.
